Pull the left side cover and check your Starter Relay and your System Relay in the fuse box.
My 08 Ultra had this problem and I found both of these Relays were corroded. I would also suggest changing your Fuel pump and IGN fuse in this same box mine were corroded also.
I actually changed all my fuses because of all the road gunk in my fuse box but my bike has 90K miles on her. I also added a little Dielectric grease to all the fuses and Relays to keep them from corroding again.
This solved my Hard Hot Starting problem.
The Relays and some fuses will cost you about $20.00 US.
I won't tell you all the other stuff I did before trying this but it was extensive and expensive.
If you have a stage 1 set up it is possible that the tuner settings are not optimum . The ignition timing is most likely set negative of top dead center , this is when the spark plug fires and the piston is at full up stroke in the cylinder . Most likely the fuel is atomizing in the combustion chamber because the motor is hot . Very common . If you have fuel and spark the motor will run . If you installed the tuner check the settings , download or whatever you did , if a shop did it tell them the issue . Is the air filter clean ? Lack of intake flow can replicate this same issue . Most , if not all tuners or downloads into the stock ecm have some variable air and fuel and ignition setting options . Good luck , i think you have a spark timing issue -------
Check out acr setting in your tuner. They could be disabled which would explain what is happening. Its not a battery issue then but your starter cannot overcome the compression when you are trying to spin your engine so to speak.

A friend that toured europe said that fuel quality gave him several fits.
Has your shop checked and cleaned your fuel system for debris and contaminants inc. water?
Friend said he kept spare spark plugs on hand to swap out. He also increased the gap slightly so as to overcome reduced gap as fouling occurs.
I mention this because the extended cranking and battery issues may be the result of extended cranking due to incorrect air/fuel and/or spark plug fouling.

NOTE: The engine lamp will light for approximately 4 seconds and you will hear the fuel pump purr for approximately 2 seconds as it operates to fill the fuel lines with gasoline.

I have observed that sometimes when I try to start the engine this ritual is not followed and I am considering if my hot starting problems are due to to lack of fuel because de fuel pump are not operating correctly.
The very important question would be… every time you try to start the engine you can hear the fuel pump and see the engine lamp lighting? Are there some exceptions about this rule?.

Senor; after reading all the other posts, one thing stands out to me. My Ultra recently experienced the same issues, i.e. hard starting while hot. In fact, this had been a problem for some time.
It is important to let the fuel pressure build before cranking (starting) the engine, and to let the fuel injection computer decide the correct fuel/air ratio. More importantly, be sure the battery is Harley Davidson brand. It is built to 660 cold cranking amps, while similar batteries of the same size are 550 cca, which will work, but not well when the motor is hot.
