You have a small hole in your fuel line. It's a common problem. The line is inside the tank connected to your fuel pump. Replace it with a submersible fuel safe rubber fuel line and you'll never have this problem again.

Tank Hoses
Sounds like you need to change the hoses inside the fuel tank. If there is a hole worn in the internal hose from the fuel pump. When the gas level gets below that hole, you will get air in the line and it will cause the sputtering. While you are in there, you can change the fuel filter which can cause the same problem, even with a full tank.
NAPA has better hoses than the stock HD hoses and WS6 FORMULA did a good write up.

If you are going in there you should replace the fuel filter and the line and check valve. You can buy both parts from either HD or Drag Specialties makes them. I used the DS parts in my 05 Fat Boy over the winter
