If it is the same clunk I am thinking about you are not the first one to experience it. You will find if you search this forum you will find a fix for the the dreaded steering stem nut clunk. On mine a little scuff of emery cloth under the nut and the updated torque of that nut and all is cured. Hope this helps.
Don't forget to pay close attention to the brakes, it is possible that something in that system like rattle clips or even mounting blots can cause a noise like you describe. While riding over a spot where you can duplicate the noise, try to lightly pre load the brakes one at a time and if the noise goes away then closely inspect that area. Good luck!
I had a problem like this before and I finally figured out that it was my shocks topping out. The wheel would drop into pot holes and the shock would extend all the way and top out. made a hell of a banging noise. I only found out after i changed out the shocks for better ones.

+1........you can also adjust the pre-load on the shocks to firm up the ride to keep from bottoming out.
Checked brake calipers and belt cover as well. Tried to rattle the gas tank, but it seems pretty well fixed.
Jumped up and down on the bike like a mad ape on meth, without any rattle. Both rear shocks and fork.
I'm narrowing this down to two main suspects: steering head and engine elastic support.
Suspect N° 1 right now is steering head bearing...
My jifffy stand made a helluva loud rattling noise when decelling. The rubber pad on the frame had spun and it was rattling on the frame. Coulda swore it was a bearing gone south somewhere.
had the same clunk on my '06 WG. replaced the steering head washer with no change. I finally discovered that the bolts securing the fuel tank were loose.

Did the fuel tank move if you tried to lift or shake it by hand (I tried this on mine and seems solid)?
when the tank has fuel in it, it is pretty heavy so you might not be able to easily move it around. how i finally found the problem was to find a bump in the road that caused the clunk, then i ran back over the bump and squeezed the tank between my knees. this eliminated the clunk, so i knew then that the problem was with the tank mounting. i'd just tighten the two bolts, front and rear, and see if this helps.
