Sounds sort of like a carb problem. Maybe after the upgrade the jerk will go away. I think I'd wait until all of that is finished, then see what happens. At any rate, it won't go away after break in.
Hope the bars work for you. Guess if you need to ride, you can tool around on the wide glide.
I had a car that jerked like that. It seemed as if the car could accelerate or decelerate,
but if I tried to sit on the fine line between them it would kinda jerk back and forth between the two.
Dont really know why it was like that but I speculated that it was simply that the gas pedal/throttle needed to be adjested.
Dont know if your issue is even remotely related, but your description reminded me of it.
From the way you describe it , sounds as if it could be a primary chain adjustment, do you get it if you slightly back off on the throttle and back on again?
Also do you get it when you are in first gear at slow speed 2-4 MPH?

I know you all will think this is a bunch of crap, but I seen it first hand. A buddy of mine bought his 2000 Fatboy brand new it had 5 miles on when he picked it up. The bike didn't even have 10 miles on it before he did his first Burn out. The next day we put on new Vance & hines long shots, and SE stage 1 Breather kit. He did a 40' Burn out in his Drive way. Two day latter his bike was on his lift and we pulled off the back wheel to install a new tire. Fall of 2000 my Father-inlaw bought a 2001 fuel injected Fat Boy he did his breakin like the book says. The father-inlaws bike had the Vance & hines staggerd with SE stage 1 and also the power cammander he always talked about how much better his bike ran after the upgrades, and it did seem to run pretty good compared to stock. My father-inlaw told my buddy that he should of waited to get the fuelinjection insted of the carbed becuse the FI will walk away from his carbed bike. At that time I didn't have a harley yet so I didn't know any better. My Father-inlaw would always let me take his bike any time I wanted as long as he wasn't using it. So a few days latter I was out riding with my buddy and we were kinda out far away from town and he said lets see how much better that FI power commanders is then my carb. So we did some 2nd & 3rd gear roll on's, it didn't mater what gear we were in my buddys 2000 Fat Boy That he beet the crap out of when it was new would smoke the old mans FI. My Buddy Just sold his FatBoy a few months ago it had over 35000 miles on it and he never had any problems. He broke in his new RK the same way.
