Help needed please !
The ION SENSE DOES NOT COME INTO PLAY ON START UP
YOU CAN'T TEST WITH BOTH WIRES REMOVED DUE TO THE WASTE SPARK SYSTEM WHICH IS THE SAME AS THE GM DIS SYSTEM
THE ION SYSTEM WAS FIRST DEVELOPED FOR THE SATURN ION BEFORE IT WAS USED ON HARLEY
This is straight out of the HARLEY DIAGNOSTIC MANUAL FOR NO START NEWER BIKE
4. Remove spark plug cable from spark plug.
a. Visually check condition of plug.
b. See Figure 4-16. Attach cable to SPARK
TESTER (Part No. HD-26792). Clip tester to cylinder
head bolt.
c. While cranking engine, look for spark. Repeat procedure
on other spark plug cables.
[B]NOTE
Engine will not spark with both spark plugs removed. When
checking for spark, use SPARK TESTER (Part No. HD-26792)
with both plugs installed.

I would be very cautious when performing this, staying well clear of the bike when cranking it, surely nowhere in contact with the plug or plug wire.

again from your post above, citing the maual:

I mean no big deal, let's test with one plug off and the other wired, if still no spark,the OP should try using a third plug, leaving both cylinder heads with a sparkplug screwed in it and one wired, the other wire on the third plug and grounded
The ignition system has several parts that could be the culprit.
If the crank sensor is the problem you won't have injector pulse and no spark. However if there is a Ignition problem lets say the coil the injectors will still pulse and spray fuel and and thus the risk of accidental combustion
Just like the reason anytime you work on anything electrical the first step is REMOVING THE MAIN FUSE.
How many people have done the work on the bike and not removed the fuse and everything was ok

1-When did the bike last run well?
2-You cleaned the plugs? with solvent?brush? other? Consider NEW plugs to start (champions or similar are about $4 total)
3-Sprayed HT leads ? sorry do not understand HT leads? are those leads dry and clean now?
4-Consider disconnect / reconnect of negative battery cable (reset).
Are you absolutely sure that you did NOT leave something disconnected during your examining. Coil, spark plug cable at coil and plug, did you remove a fuse and not insert it correctly.
With the limited available information it would lead me to an unconnected wire as a guess.
You would not be the first one to leave one spark plug disconnected or to forget to snap the cover on the spark plug.
