I bought a pair also that have hard plastic on the backside and was thinking about glueing some felt over the plastic for protection but not sure if that would work or not?

They sell a rubber cabinet and drawer liner by the roll. (in the kitchen/silverware area)
It is the same stuff you put in the bottom of toolbox drawers.
Roll it over the paint, cut it to fit ( just larger).
Put it over the painted area, lay your bags on top and the rubber won't move and your saddle bags don't move.
I also use it over my gas tank to set my tank bag on.
I used the frame mounted brackets and I stitched the bags together to get rid of the leather ties. Then I glued felt on the part that touched the fender. I gave the bags to my buddy with a Fat boy he still runs them like that. I run a solo most of the time and you cant tell Id make 500 mile trips with the bags on.
There's a clear film that you can get at the dealer that goes under the seat where the bags are. Also, you need saddlebag brackets if you don't have them. Keeps the bags from getting into the tire, and flopping around. You can get them with disconnects so you can take them off when the bags aren't in use.

Cheap, simple, effective.
This and/or I use a cutoff leg of an old wore out pair of jeans folded underneath the yoke of the 'bags and tie down each bag to the spring part of my shocks. I don't sweat about anything getting rubbed that isn't 'fender', to me that'd be like worrying constantly about little pebbles hitting parts of a car or truck while driving...if you fret over things like that, you'll not enjoy riding enough.
