Your original oil leaked into the crankcase past the check ball that is supposed to prevent it from leaking into the crankcase...That is why you only got a 1/2 quart out of it.

Your oil tank is higher than your engine, so gravity will win if the check ball hangs up. Then you added more oil and it is now over filled. Somewhat common problem with sportys. You have a dry sump motor. Oil is not supposed to be stored in the crankcase, but sometimes it leaks into it.

The oil is black because it mixed with the old oil 3 quarts of new oil mixed with 2 1/2 quarts of old oil = dirty looking new oil.

Stop adding issues. Leave the bike alone. Don't modify or ad or change any new parts till you get this sorted out. As mentioned, get the oil level correct. Then figure out why the battery is not charging, then go from there. Don't introduce any more variables till sorted out. YD
