I bought my bike (2016 Wide Glide) used about a year ago, with a stage one upgrade. The tune and install were done at a Harley dealer, Is this supposed to have a tuner with it or is it just an ECM flash? Also, will I be able to use a different tuner when I change out the cams?
It can either way. Dealer can flash it. He could have bought a tuner and changed the program, like what ever the current version of SERT is, or he could stuck something like a power commander between the ECM and the bike.
If he is using a piggyback device you can simply look for it. You would think if he would have given you the tuner if he bought one, because most mate to bikes, last time I did it. Maybe his didn't, maybe he was set up to do a second bike, or maybe he didn't know this and was going to try selling it.

op if the stage one was done at a dealer likely it’s an upgraded a/c, maybe slip ons and a stage one tune (flashed) If the previous owner did invest (unwisely in a HD tuner he’d have likely given it to you as it’s only good for that bike. But yes, you could confirm that with any dealer based on your vin.
Any tuner that came with a 2016 from the dealer isn't any good anyway. Prior to 2015 is another story as the moco sent bikes out with a capable SE Pro Super Tuner. That came to an end when the EPA slapped a $30 million fine on HD in 2015/2016 for sending new bikes out the door with a race tuner. I still have one that came with my 2013. That and Rush slip ons made for a nice stage 1 used by HD back then. Now a dealer stage one is barely better than stock.

You may be right about quality of tune since EPA lawsuit I don't know. But they did not send them out with SE Pro Tuner. My understand is that was the just next generation of SERT, which you had to purchase.

The SERT was an SE Race Ignition Tuner. Have one of those here too. 32124-04B. These are better than running a TwinTec TC88 on a carbed bike and allowes timing changes to the stock ICM. It allowed separate timing tables for front and rear cylinders. The TwinTec replacement ICM did not.

I guess, I don't get your point. Anything can be bought. He could have bought cams too. Not sure about ordering a bike either. I think most people go to a dealer and buy one. Even if you order, I am not sure why that makes you more inclined to order it with a tuner, then adding it to the purchase when you just buy the bike at dealer.
IMO no reason to think it is more inclined to have a tuner, than any other bike. Unless dealers were doing different thnings in those years.
Sometimes dealers give discount or will extend warranty if buying stuff at purcahse or so many months. I am not sure how many people really do it.
Certaininly don't think more people than not added rush racing exhaust, unless there was something about that year.
