I'll agree with Texas. It's probably OK. Screwing in turns the screw turns down pump. You probably still have a little bit of travel on the pump with the screw seated. You might be running a little rich on the intermediate but I wouldn't mess with it unless you are getting real crappy gas mileage.
I'm not real familiar tuning the Super E. I DO know when tuning a mikuni hsr series carb, which has 2 adjustments for the accel. pump, I always turn both down/off when tuning the jets. It will interfere with the tuning process really. Then the pump, where it comes on and starts squirting fuel and for how long is adjusted to give extra fuel as needed when the wick is twisted hard. It will run perfectly fine without the pump but might stumble when you accelerate hard and fast.
Hope this helps understand the reason for the pump basically.

In HSR carbs there is a standard 3rd adjustment.. Jet size.
