I have a 2000 Road King, with big bore kit & stage 1 power commander all installed when new. When I'm running at a steady speed of 1800 - 2000 RPM (50 MPH), I get an occasional skip, that I call a momentary "hick-up". This only happens while I'm holding a steady speed, and only from time to time. NO ENGINE fault codes. One dealer told me it was bushing wear on the throttle body, that I find hard to believe, considering it only happens every once in awhile. ECM ? Coil ? Any ideas ?
There was a known issue with the PCIII for those years. Might want to check with dynojet. If I remember correctly, it can be fixed with a firmware upgrade.

From a distance it is rather difficult to evaluate with limited ownership information or miles.
Based on the description i would think electrical connection.
Something is loose or making a bad contact or the power commander/connection has an issue.
I will guess it is only happening over bumps.
I would take the seat and bags off.
Then i would start bike and i would start to wiggle and twist every wire possible.
Look at injector wires and the tilt sensor as a possible source.
Tapping the frame with a rubber mallet can sometimes replicate a problem.
Removing the power commander will remove the unit as a possibility also.
My Road King is running the Power Commander 1, that was installed by dealer at time of purchase, along with the big bore kit., current mileage is 74,000. This engine skip occurs only at the 1,800 - 2000 RPM range while holding a steady speed on a relative smooth road surface. Speeds above or below this, no problem.
