new ign and security sys.

I have a dynatek ignition coming for my 03 carbed WG which has factory security for which I have no fob. Obviously the system is not, nor has it ever been armed since I've owned it. Will I be able to change ign modules without needing to marry it to my bikes security sys.?

As far as I know the security system just disables the starter relay.
