The stock red wire runs from the reg to the output side of the 30 amp MAIN breaker. Another red wire runs from the +ve battery post to the input side of the breaker.

I have always thought this was a little strange, but then i have never understood electricity very well. Anyway, apparently amps have no trouble flowing thru the breaker in this reverse direction and keeping the battery charged.

Some guys, when wireing the bike, run the wire directly from the reg to the +ve battery post.

you know...dadgummit i cannot remember how i wired my bike.i think i went directly to the batt. but it makes sense to do it like you said.-------the 20 amp fuse was recomended by cycle electric.its in case you have a short inbetween reg. and the breaker or batt etc.its cheap insurance.-----just want to make sure that in no way am i saying to do away with the breakers.-------if the o.p ever finds out exactly what happened please enlighten us.i am curious.
