Not sure about staying in DT Milwaukee- its a mixed bag - when I went stayed just outside of Milwaukee in Brookfield - bike was fine - parked it by Lobby door -
I stayed at a Marriott residence inn - it was decent.
Time of year you plan to be there and where you would like to stay all plays into it. Milwaukee is a crime ridden hole. But worth the visit. Only 25 Murders in January. And most often Vehicle thief's are not consider a crime.
But stay in good area keep head on what is going one you will be fine.
Do not say at motel 6 or any of the other discount chains near the airport. Try to get lodging on west side of town. The Iron Horse is safe but expensive.
Last September I stayed in Madison and rode into Milwaukee to see the museum. Bout an hour and a half ride. Would have liked to have stayed at the Iron Horse, but I'm a cheap bastard.
There is plenty of good affordable lodging on the west edge of Milwaukee.
The east side around College AVE has some nice places. But last couple years the BS seems to have spread to them also.
The museum itself is fine. Ive stayed in the Third Ward which is just east of the museum but its expensive. The best source for places to stay, and stay out of is nevada72. Bob gave us great advice on things to see and do for the Milwaukee Rally.

I always opt to stay a few miles away from downtown in any of these cities anymore. Always great when you can find a place where you can pull up under the lobby cover by the front windows, rare to find a pull up to your door kind of place up North or within the city.
@cdremy - The Iron Horse is hard to beat - albeit expensive. Stumble distance to the museum, as well as a brewery and distillery even closer. Covered open air parking with eyes on the parking overnight. Cool hotel and dog friendly. You only live once - I vote for the Iron Horse.
Also - check out the Museum behind the scenes tour. We did it, met Bill and got to go into the Archives as well as had a 'conference' with Harley-Davidson employees. We also got to shop at the Juneau Avenue Motorclothes shop. I bought a hoodie.
There is also the Potawami [sp?] Casino to the west of the museum, but I've never stayed there.
