have only put 600 miles on 04 standard in three weeks or so but have noticed that i can hear the trans clunk when it catches the gear which seems loud to me. goes into gear without any trouble and feels solid each time, i am about to do all the oil changing but just wondering if this sortof noise as you are getting into 1st at a stoplight or when moving up is normal

Going into 1st is real noticeable with these transmissions. Yes you'll hear something in about all gears. The clunkyness makes it kinda cool IMHO. If I wanted super smooth I'd ride a metric or a 06 Dyna.
Change to a better oil (redline or amsoil) and it should quiet down some. Check that your clutch is adjusted correctly. Also, give your trans some time to break in.....

After a year on a metric bike, I LOVE the clunk and the feel changing gears....... On my metric bike you had to guess if you were in the right gear............
