Lowering a Heritage question.
I don't really like the pipes on the bike to start with, but if they weren't exactly horizontal I would hate them even more.
Thanks for any advice from those who know the answer.
As the rear wheel slides further from the bike (that is what the lowering does), the rear drops a bit.
The Frame is not 'hinged' at the triple tree neck, it will drag the triple tree neck down a git too, which means the the fork will actually rotate a bit over the front axle (the second hing point, allowing for the neck to drop down.
What will happen is actually 'racking' of the front wheel !, as the fork gets kicked out a notch, and the front wheel slides out a notch. your bike wheel to wheel length will increase a notch.
So, your concern of how 'horizontal' the pipes are, is not a big deal, you should be concerned more of the bike handling, scrapping in corners, harsher lower ride, and/or change of geometry.
My bike is lowered 2" rear and 1" front and I would not ride it without spring seat or a 'kidney donor in hand'
LOLBut I ride it a LOT

Hope this helps.
