I have replace the main twice, I don't believe it is a security fob issue, as the lights would still turn on and the alarm would trigger. I am about to disconnect the battery for an hour and see if that works. I appreciate the advice everyone and will keep everyone updated.

 

Just tried the battery disconnect, no luck, off to the dealership it goes!

 

Did you try resetting the ECM too?

Just picked the bike up from the dealer yesterday. Turns out that the BCM had overheated, it was noticeably warped and upon replacement bike is running like a champ.
What I do not know is under normal operating conditions why would that happen?
