16 x 3.5 is stock size. Are you staying with stock size? Why not 18's?
I believe the axles are both 3/4". I'm 90% sure. Call your dealer's parts guys about the axle size. If they know their azz from their elbow, they'll be able to tell you.

Thanks, I think the Parts guy may be my best choice. The Service Manual says 16x3 Rim size. I thought it was 16x3.5 too. Once again the confusion.
Never thought about 18's. Why would I want to?
Surely there has to be someone with a Deluxe that went through this already.....

I went with an 18 x 4.25 wide wheel on the back on my street glide, and a 21 x 3in the front (both used to be 16 x 3.5). The 18's will give you more look for you buck. With a 16 inch wheel, you cover most of the wheel with pulley and rotor, thus not seeing much wheel. 18 inch allows you to see more wheel. They put a lower prfile tire on the 18 wheels to keep the overall tire diameter close to stock.
Go to HOGPRO's website (site sponsor) and look on their "gallery" page under softails to see the 18's on some similar bike.
Your '06 has 16 x 3.0" wheels and 3/4" axles front and rear. Going to 3.5" wheels is the common aftermarket upgrade and works perfectly with no issues using your stock tire size.
