You have a cam positioning sensor it is in your nose cone.

your bike reads the crank position off of the cams, behind the points cover...I would say that because your tech quits at the same time as the engine that you are prolly heading in the right directions for your issue....the spark controller is behind the small right side cover, which is riveted on the rivets are easy to drill out, just drill off the heads, remove cover and then use vice grips to pull the rest of the rivet out (they are aluminum rivets, and replace with screws), behind the cover you will find a plate and behind that is the controller and behind that is a bell shaped thing with a slot cut in it attached to the end of that cam shaft...the bell come loose sometimes (the bell "tells" the spark controller when to spark)....the controllers do go bad and a common symptom is for them to quit when they get hot...there are aftermarket ones avail. I used this one http://www.jpcycles.com/product/730-577 and it works good...to do one test on the one you have you should have 12v at the coil on the small wire that should turn off and on as the motor turns over ( your issue is intermittent and will probably read good) as, far as I know there is no other test for the spark controller...also check all the wireing to the coil including the crimp on ends and make sure the coil is tight to the frame for a good ground...I would also check to make sure you battery connections are good, I know it doesn't sound right for this issue, but stranger things have happened.....let us know how it goes....

Your talking about the controller that's under the cover that says five speed correct? If so I was looking at that today and when the bike Sparks the controller has a little red light that blinks. I was gunna see if I could get the bike to do its issue with the cover off and see if it no longer blinks, which would be a good indicator that it is bad. Also I was just looking around at connections and noticed the plug wires had started to come off the coil a bit. I pushed them back on and zip tied them. When the weather is better I'll take it for a ride and see if there are any issues. If the issue still persist I'm leanig toward spark controller or coil pack

Since it seems temp related this would be my first choice.

There is a good chance you found your problem with the loose wire.
I don't believe that the stock ignition had a light, but yea if it act up again this will show if you are getting a signal from the cam sensor. If it's not raining you COULD run it without the cover. Helps it run a little cooler. If it's good then you put on the cover and it acts up you know where the problem is.

I have had a problem with my bike intermittently in the past that would happen so fast, I wasn't sure what was going on. My Fat Boy would cut out and die and restart on it's on sometimes while going down the road, usually with a pretty good backfire. Other times I would have to coast to the side and restart.

I had already done electrical checks, dielectric grease, coil checks, plug wire upgrade and ignition switch. I finally took the battery in and had a load test done, to find out it had an internal problem.

May not be your problem, but may not hurt to check. My battery was less than a year old.

I had a 01 do this and beat my head changing everything I could think. Turned out to be a angle bank sensor going out.
