Your talking about the controller that's under the cover that says five speed correct? If so I was looking at that today and when the bike Sparks the controller has a little red light that blinks. I was gunna see if I could get the bike to do its issue with the cover off and see if it no longer blinks, which would be a good indicator that it is bad. Also I was just looking around at connections and noticed the plug wires had started to come off the coil a bit. I pushed them back on and zip tied them. When the weather is better I'll take it for a ride and see if there are any issues. If the issue still persist I'm leanig toward spark controller or coil pack
Yes that is the controller (with the blinking light) ..if it stops blinking when the engine dies , you have an issue,,,,but it might not be the controller...it might be the wiring to the power source for the controller or from the controller to the coil....But it wouldn't surprise me if it is going bad, it is not uncommon for them to die on the 2000's era bikes...I doubt that the high tension wire issues at the coil were an issue, and the coils on these bikes are normally rock solid good...I would ohm the spark wires to make sure they have not burned the ends off inside insulation (not common but happens sometimes)...I would definitely check the bell behind the spark controller, they come loose sometimes and when they do the bike will loose spark and if they are only a little loose they can move back into normal position and the bike will fire back up...the only issue with checking it is that you should mark the positiion of the controller in the slots (I use a sharpie) so that you get it back in the same position (but if you don't it is easy enough to set it back to the correct position using the red blinking light on the controller and timing mark on the crank weight)...
I have the same bike with a similar problem awhile ago. Since they are the same bike, I ASSUme that you have a carb???
Get that cleaned out, along with the air filter. One thing I learned is that when you are done riding and do not run the carb out of gas, it can get mucked pretty fast. After riding for the day, turn your petcock to off and let the bike run out of gas. Then when you go to ride again, do not forget to turn it back on...you will...it will be funny!

I know the angle bank sensor is a safety sensor that's supposed to shut the bike down if it gets dumped. Does anybody know if it only kills spark? Or does it kill everything?

I can't remember if it did lights but I could be riding and bam shut down turn off running come back nothing. There was no rhyme or reason when it would happen.
mrfikser has given you excellence advice. I misread your post thought you said the connector was loose, the spark plug wire should not cause this problem as he stated.
The bank angle sensor controls the ignition and the starter relay, all other wiring is on different circuits. So no your light would stay on. You might check to make sue it has not come loose And moving around.

I bought my 2006 softail last year with 9000 miles on it, it ran great and for 3000 miles I had no problems, then one day I hit a bump and the rear cylinder stopped firing, I went to pull over and it fired back up, I figured it was a loose connector so I went over everything I could get my hands on without taking the bike apart, it ran ok next few rides then I took my wife out for a ride and it happened a few times, the rear cylinder cut out, I got it home and messed with it, next time I tired to start it gas was pouring out of the rear cylinder exhaust pipe, now I am sure it's a fuel related problem ( fast forward )
I have fuel injection and thought it could be a faulty injector, so I swapped injectors around and still the same thing, only one cylinder firing and more gas from the pipe, now I have the tank & rear fender off and I'm checking out the wiring from top to bottom, I follow the harness and it turns out whoever put the command control wire harness routed it over the swing arm so every time it moved it wore through the plastic casing and into the wires, it ended up cutting a few of the wires that control the injector, an easy repair but a bitch to find.
Just a heads up that things like this can happen so never assume everything is good unless you check it.
Well tomorrow's supposed to be nice so I'm gunna take the bike out with the cover off the ignition controller and see if it still has the same issue and I'll be able to tell if it's something to do with the spark controller cause of the red light. But iv read that they can fail due to heat so I'm ginna put clear packaging tape over where the cover would go so I can still see the controller but it can still build heat, I will post back up with my results after the ride
