I had a whining noise on my gearbox and I noticed that the needle bearing was out of place (where the belt mounts on), any ideas why it was pushed all the way out? I have now pushed it back in with a socket and hammer and replaced the missing rubber seal but am noty sure if it will happen again.
If your needle bearing is not worn and servicable, you can install it using Loctite 620 high temperature retainer, it is specially formulated for retaining internal automotive bearings.
If the bearing is worn, replace it with a new one, it's better to be on the safe side, than risk a problem further down the line.
If you look at the first picture, you can see all the metal dust in the oil. That in itself ,would warrant disassembling and replacing whatever it was that failed.
The main drive gear bearing is likely shot and thats what caused the noise/ vibration/ pulley to walk. Yes...the transmission gearset needs to be pulled to get at the bearing.

just the transmission and gearset ? you dont need to remove engine from the motorcy or heads? if thats the case I might check for some youtube videos
1991-2003 you can pull the transmission and leave engine in frame. 2004 and later you have to completely disassemble the engine. Hopefully, you have an earlier model.

damn mine is a 2004+ how come the gearbox doesnt come out without removing the engine? what is blocking you from removing the primary without removing the heads etc?
Is that your motor? That looks like a trapdoor transmission, are you sure you have a 2004+ bike? The 2004+ bikes should not have that trapdoor, it's now part of the right side case half, you have to split the cases to service the transmission.
