Ouch!! Are you sure you dont have to much oil in the crankcase? I just bought a new one painted Vivid Black from the dealer for mine with the Willie G Chrome thing to replace the 1200 in the center. I had other types of stains on mine from I dont know where.

Nope, oil levels are fine and the dealer has complete ruled that oil is the issue. The powdercoat itself is actually stained and nothing so far has been able to remove any of the spotting.
My brand new 09 Nightster produced a very dark stain under the " 5 " plate on the right side of the engine. I had under 200 miles on the bike and was taking pains to break it in carefully. Took it down to the dealer. Dealer said no leaks under the plate. They repainted the area and matched it perfectly. Now 700 plus miles and no problems, no stain recurrence. Yes I have run it hard and washed it with S-100. I can tell you for certain this stain CANNOT be cleaned off! Repaint is the only alternative. Not one clue as to what caused the stain. It appeared to come from under the " 5 " plate. In my case the cure turned out very well.

Very odd. There's nothing behind the 5 plate. Open it up and have a look. Just empty space. Whatever you had there must have come from somewhere else. +1 on the old toothbrush method, works well with a bit of WD40. It can be hard to remove spills, stains and whatever from the textured surface, which is why using a brush is probably the best way. I haven't had too much luck with cloths as they leave behind bits of fluff. But then, I spend too much time riding my bike to have time left over for cleaning. Just the basics, then I go out and get it dirty again.
