I had the dealer do the download and stage I aircleaner/ SE slip ons when I bought the bike
I changed my slip ons and A/C cleaner (see link/sig pics). No problems so far...bike runs better than before. Unless you're running lean after your mods, then I would leave it alone. The stage I Is actually a hiflow filter inside(but not oiled) you can actually switch to a K&N type and just leave it exposed without the cover if u want to.
EDIT: Short answer yes, if you're only changing out the air filter or to a similar hiflow aircleaner. (Your bike with stage I already has a Hiflow filter in it)

I was told by the dealer that the only thing the stage-one download does is remove the rev limiter, and that it doesn't really affect the air/fuel mixture, as per EPA requirements.

Dont believe everything the dealer tells you. My nightster is my 5th Harley. I've had experienced with the old race tuner and the new super tuner as well as PCV and other tuners. The download is also to update the A/F ratio on your ecm to compensate for the hiflow and slip ons (or mild mods). it's a little on the lean side compared to let say an aftermarket or super tuner. You are limited to the flash tho. Not like a tuner where you can program and tune.

You are right about not believing everything the dealer spouts , but quite a few have agreed with him in this instance. As for myself, I ended up going with the new version SERT.
The Stage 1 download does not change your AFR, only raises the rev limiter. If you want to change the AFR, you need either iEDs or a tuner of some sort, be it SERT, SEST, PCV, etc.
However, you don't need to do any of that for a simple A/C and/or exhaust change. As long as you stay out of the inner workings of the motor, you are fine with the stock ECM. It runs pretty lean, but no more so than it does with the stock A/C and exhaust. For a little peace of mind and only about $100, get Nightrider's X14iEDs. They keep your engine considerably cooler, and alleviate any concerns about leanness.
