So at the 5k interval I changed the trans lube along with the engine oil ... I used the Hd formula syn and after 1000 miles checked the level and it was perfect. That being said is it normal for the shifting to " clunk" in multiple gears ?? I always had the clunk into first but now am noticing it happening while shifting in all gears sparatically ... Is this normal and I'm just paranoid ?? Lol this is my first bike and just want to make sure everything is a good

as you go up in gears it get quiterrrr but you still hear it.
Try a clutch adjustment if you haven't done so yet, that will eliminate the possibility of any drag. Just make sure you follow the procedure, it is easy but you can't take any short cuts.
edit: adjust your primary chain while you're at it.

I did and it's all good ... It's prob just because it's really broken in now and it engages into gear everytime just feels rough an pops into gear rough
He has a sportster, the tranny/primary share the same fluid.
+1 you don't want to be putting gear lube in there unless specifically approved or recommended for wet clutch applications. Personally, I use ATF in mine.
