I have a Powervision from Fuel Moto and have used their tunes on 2 bikes now with no issues. Both bikes have slip ons and a high flo air intake though, so aren't stock.

This is correct! You pay Dynojet a $199 licensing fee per bike and can tune as many bikes as you want. I'm getting ready to tune a 3rd bike with my PV. The flexibility to tune multiple bikes was one of the reason's I bought it.
