Harmon Karden Install

I pulled my HK stereo out of my 08 Ultra and traded the core for a replacement at he Harley dealership. As I'm doing the reinstall, the head doesn't sit flush with the front of fairing and the mounting bolts don't line up with the bracket on the side. Any suggestions?
