Are you referring to the oil seal on the shaft? If so No it's not a big deal to change.
Drain fluid,remove outer primary case, remove clutch basket, chain, and compensator all in one. remove inner primary, and use pick to pull out seal, install new seal, YOU WILL NEED (NEW) interior primary bolts that come pre applied lock tight on them.

I guess it would be the sleeve that the shaft goes through or the shaft. Can the shaft be pulled out with all the gears in the transmission from the top or do all the gears have to be removed to slide the shifter shaft out? Just seems like the shaft has more play then it should and more then my buddies bike. Not sure just a new seal will do the trick.
You will see a hex head on top of and to the right of the shaft for the gear selector rod. That would have to be removed . Straight above the rod on top of the transmission you will see a chrome cover that covers the cogs of the transmission. that would have to be removed and the remove the whole interior
gear selector mechanism out. Grab a service manual which will show you torque specs and procedures too.
