Miss fires and shuts off

Please Help I have a 2001 FLTRISE2. It miss fires a couple of times and shuts down. When it misfires I can see a yellow "flame" thru the throttle body. Same when hot or cold. I checked my alternator and regulator. They check out good. I put in a new cam and crank sensor. I also checked the wiring for a grounding problem . Its good. It has 90000 mile on it. complete go over at 50000 . Any ideas? I'm missing something. I been a member for a while . This is my first time in the forum.

Sounds like an ignition module problem. Is it the stock unit or aftermarket?

Was it running properly before you did the maintenance on it? I've found out, don't ask me how, if it don't run right, go back and undo what you do do... Then do over. I did some stuff to mine, and had to re do it. Worked the second time. A missed or not making a good power connection? Pushed in pin on a connector? Broken wire on a plug connector? Arcing?

Yes I was out on a ride when it started to cough and then just stop running. .Took me a second to restart. its been acting like this ever since. You are right by going over things you did. I just don't know if it is electrical or a gas issue. I don't have the money to take it to Harley (They really suck here in Charleston SC ) Is there any way to check the ignition module other than going to a dealer? I appreciate any and all help.

Fire out of the Throttle body sounss more like backfiring than missing out. Two different problems really.
I think of backfiring as a timing issue. You said you replaced the cams and cam sensor, how recently?
Do you have any trouble codes?
