Loud knocking
I just replaced my inner and outer primary seals. I put it all back together only to start it up and hear these awful knocking noises. Initially it sounds like the starter shaft is hitting hard when engaging, but it keeps going, only a little quieter after start. Any thoughts on what to do besides tear it all down and try again?

Yep. Check your compensator and clutch nuts. Torque to the value in the FSM. I didn't do that, and ended up with that same knock after doing the same job. Use thread locker. Those suckers go on TIGHT! Trust me in this.
