Using a rubber mallet go around the whole bike hitting things hard ( but not to damage ) tires , exhaust , frame , engine mounts any where you can to maybe find something lose
I had a similar sound. Went all over my bike. It was driving me nuts! Drank the bottle of water in the tourpak and went for another ride around the block to see if I could more closely find out where the clunk was coming from. The sound was gone. Yep, I had spent hours trying to diagnose a bottle rolling around in the luggage. Had to take my wife out to dinner to apologize for all the ranting she put with.

I've a rattling noise coming off the throttle, cruising under a certain rpm and over hard bumps.
Pulled my primary case apart and my chain tensioner was destroyed. Bought a new one. Same noise. Checked everything.. heat shield mounts...shifter linkage.. kickstand against frame. Etc etc.. just about everything except motor mounts.. read this reply and checked....

im praying this is it.. otherwise it's going to be the compensator.. that's the only thing left if this doesnt fix it
Don't know what your background is with manual transmissions. Snapping the throttle from coast to drive or from drive to coast will cause both a shock and an accompanying noise because of the lash built into the drive system (car or motorcycle). The fluid coupling in automatic transmissions softens or hides the lash, but it is still there. Have you become more aggressive in your throttle movements? You may also have a real problem, hard to diagnose remotely.
It's the drive dog rings where they engage in the gear in the transmission. The gears are always in mesh with only .002-.003 backlash but the dogs have quite a bit of lateral play.
If you jack it up and in gear, rotate the wheel back and forth, it's about 1 1/2" of play.

I was just adjusting my primary chain with the bike jacked up, and I was turning the wheel, then hearing a slight knocking half rotation.?
I do have Andrew 37 cams , Hf oil pump/fueling camp plate. And I have 95 inł. 2005 Fatboy ( 15th anniversary silver).
And to make a long story short, lol I have about 3 in of play moving the wheel back and forth jacked up in gear. ( I also took out the 25 tooth stock compensator and installed a 25 tooth BDL compensator. ) Don't know if that matters. Ok ty
