My decision would depend on what I was looking to get out of a bike. Both could be good platform bikes for upgrades, but if I was looking for a turn key bike that I didn’t want to have to do anything with I would keep looking. The 01 could be turned over to a carb, upgrade swingarm, bored out and cam change and would be a kick to work on and ride.

Get a compression test and an oil analysis on both.
Personnaly I would go with the low milage.

imo those are the 2 worst years of baggers. 02-06 or 09^.

Don't know how much you can afford OP but if you can the 09 is a good route to go.

The 07 will be a bitch to get some parts for. The FI on the 01 is problematic at best. Keep looking.

I really see this as almost a single issue question. Accepting that those are the only choices, getting the '01 will mean sooner or later (probably sooner) converting it to a carb. As a former owner of an MM bike, that system at its best was not that great. Now it's impossible (or nearly) to get parts for it, either from HD or thru the aftermarket. If the idea of switching to a carb doesn't trouble you, go with the '01; if it's something you don't want to do, pick the other bike.

I changed my 01 MM injected Ultra to an HPI throttlebody and an S&S programmable ECM and have never looked back. Just turned 70,000 of which I have personally put 65000 of them on it.
