I had the EXACT same issue as you described. I went as far as replacing the pins on the throttle body.
That exercise accomplished nothing, except when I had the plug all de-pinned, I installed the rubber cover that is installed on the newer models.
My problem ended up being the small green connector on the fly by wire throttle.
I removed the throttle and pulled the wire out. It has a fair amount of slack.
Once I saw the small green connector,(it has 6 wires I think), I cut it out and soldered and shrink wrapped the wires.

Be careful when you do this and do one wire at a time.
There are two different bundles of three wires that attach to the plug and there is duplicate colors in each of the bundles. White, black, and red(?), 2 of each one from each bundle.

Do not cross the bundles or you will have a bunch more issues.

It was a very easy job and as I mentioned, one wire at a time.

It has been over 5K miles and no hiccups.

Oh, I forgot to add, not only did I have the same problem, I have the same year and model bike.

What was wrong with the small green connector? Was there corrosion or something? Also, were you also experiencing lack of combustion in one cylinder?

It is called "fretting: . Search it an you will see. Has something to do with the pins....
My connector looked perfect, no corrosion, nothing. I did however break the clip when I tried to unplug it.
I read that the clip breaks easy when I was researching my problem and they are not lying.

Yes, I was in limp home mode and ran 25 miles that way. No throttle at all, but on the flat I could get to 18 MPH. Had my wife on the back. I tried "resetting" the computer with the key sequence at least 4-5 times and that was a real short term fix, maybe 2 minutes of normal running at best each time.

Ok problem solved!!

Limp throttle was due to a loose connector at the ECM!!
