First ride of the season yesterday, stopped @ the store came out, bike flashes it's lights, "I'm being stolen". Back on the Jiffy stand, Hmmm, I've been here before - go into the store, buy a pair of new batteries, install one (correctly) still won't see the fob. Usual replace it with the other new battery, no dice.
Wife comes with other fob - only 3 mi away, same issue. Replace THAT battery with the new one, zilch.
Meanwhile, I try and enter the security bypass code and it won't take it. I needed to use it last year, when I forgot my fob and need to restart and it worked like a charm. Not this time and I didn't change the number!
I called for a tow.
Tried the wife-brought-up fob again, the thing started! Naturally I cancelled the tow, but now I'm confused as blazes.
it sounds like you were a victim of rf interference. if it happens again, when you go to input the override code, you have to make sure that your keyfob is not in your pocket. take it out of range of the bike, or remove the battery. if you have intermittent 'connection', it will mess up you entering the code.
Also, in addition to above, look-out for other interference issues (e.g. electronic doors, wifi extenders, etc.). Lots of waves floating around and it can cause issues.

I do not know about the 2009, but the 2003 needs to remarry with the FOB when that happens. The procedure calls for removing the light fuse so the headlight will not drain the battery and turn the ignition switch to ON and wait 10-15 minutes for them to reestablish communications. That is what I had to do when my bike's battery got too low one afternoon and reset the security system. That's when I discovered that the FOB battery was NFG and a call to the dealer when it still would not crank led to the need to reestablish communication revelation.
