Ok so new batteries are in fobs, and I still have to enter my code.

Remove your seat, and ensure the HFSM antenna is firmly mated to its connector. Also, orientation is important. It attaches to the front of the top caddy in a horizontal position.

When I re-did the security on my wifes Sportster, I recall needing to do one fob at a time, with the other out of range.

what did you redo on your wife's sportster? if you are talking about setting the pin, you shouldn't have to do that to each fob. both fobs are married to your bike, set the pin once, and it should be good for both fobs.
