Default u-codes

I just recently had to replace my battery(imagine that!) and now all of a sudden my check engine, abs, and security(don't have) lights are coming on. I pulled up the codes, through speedometer, and found 16, yes 16, U codes at fault. 1 from ECM, 4 from BCM, 3 from SPDO, 5 from ABS, and 3 from RAD. While changing out the battery I did un-plug the 3 plugs from, I believe, the ECM. The black, gray, and brown ones on top of battery. I thought I was very careful in un-plugging and plugging these in, but..... now the codes. I never had any of these codes before. They are all communication codes I believe. I just un-plugged them again, all pins look fine.
Could I have triggered something?
Is there a special order in plugging these back in?
When I would turn it on I would here what sounded like a power surge going to speakers, even with radio off.
The bike also has a power commander V on it.
I'm not quite sure how to clear codes.
Could these possibly be old codes from dealer prep? Bike has 2 amps and 8 speakers, all harley, all dealer installed.
Any suggestions?

Ok, after a little more trouble shooting, clearing of codes and what not, here's what I've come up with. Out of 16 trouble codes, I've cleared, and managed to keep clear after short ride, 15 of them. Kinda surprised myself! The 1 that is giving me trouble is RAD U0186, which is "loss of communication with amp 2". I've tried to clear it multiple times. Every time I do, I hear, out of speakers, a short burst of static with a pop, and the trouble code immediately shows up. U0186. Man, the wiring to this looks like a can of worms. It almost sounds like there's a short or crossed wire. If I unplug the amp, the RAD code shows "no rspons".
Maybe a ground?
Anyone else experience this?
I'd really hate to have to take this to the dealership. It's a ways away, and I have to wait there.
Any responses would be greatly appreciated.

Just a question....before you disconnected the old battery did you pull the "main fuse"? (typically required IF you have an installed security siren)......

Just guessing here because no information given on bike year/type/etc, but assuming all was fine before you switched your battery out, meaning the stereo/amp/speakers all worked normally. Then after you get done changing battery you have a buzzing in the speakers and its kicking a code... Did you unhook anything else besides the 3 ECM connectors while taking the battery out? If not, and if everything was working fine before hand, I would be pulling the seat off and checking to see if you accidentally did anything to any of the other wiring while trying to get the old battery out or while dropping the new one in. I don't know where your amps and speakers are but I'd bet there are some speaker and/or amp power wires under there too, so if it was fine until you messed with the battery... go back and check everything under the seat. I have added some lights and other stuff to my bike and when I changed the battery out I had to be carful not to snag something when pulling the battery out or when dropping it in. Also, you didn't say but be sure to pull that main fuse before pulling the battery.
