Finished the 12 Mayhem bars today, pulling the wires was a pain in the butt started bike, all except the engine light and security light stayed on. Everything worked as it should, horn, lights, ran fine, cruise control worked fine. Got home, turned off, restarted and no engine light but security light (red) stayed on, turn of and security light blinks as it should restarted and red light steady still

I just threw out a couple basics, maybe a short inside with the wiring? Surprised no code showed up. Could be a simple weak battery in the fob, others will chime in I'm sure.
Check the clutch and front brake lever switches for proper operation. If you didn't get them properly aligned when you put the hand controls back together this can cause the issue you're having.
You may have replied too quickly about no codes. There is a procedure to check for codes that you can google. I changed to LED's and got the same security light. Found a code that was related to the lights as it thought I had one burn't out since the load was lower. Added the LED resister and cleared code. No security light.

the run/stop switch works as it should, guess Ill have to swing by HD shop and have them check it out.
