As long as the alarm was not armed when you pulled the battery, you should be good to go.
ignition from on to off, en directpull the main fuse out, before the alarm flikker to on. = how to disarm the alarm, say my dealer.
So no problems that the internal alarm battery will run down and the computer will think that the bike has been altered.

Check with another local dealer to be sure. I was at the shop today and asked about this and they said that will not do it. Pulling the main fuse does not stop or slow down the internal alarm battery from draining all that does is stop the main battery from powering the alarm module. Pulling the battery or pulling the fuse does the same thing as far as the alarm system is concerned, you killed main battery power. They told me come Spring the alarm may not function properly when the FOB is near by. The only true and proper way is to go into transport mode which disables the alarm including the internal battery. Then pull the main battery.
I am not 100% on this and do not plan on testing it, but my local service tech told me this as well as the service manager at another dealer a few months ago. He said its a common misconception. Me I put my battery back in adn put the tender on it all winter, I didn't want to take the risk.

i do it last winter this way..

After winter,1) re-install battery, 2) main fuse connected, no problems
