You are good to go with a flash based Ipod. Might want to check out gilbos440rt's (member on here) Ipod mount. It will allow you to change songs while riding.
I mount mine on a dot of Velcro on the dash. That way I can reach it to change settings. You have to remember to store it away if rain starts, I don't think they are waterproof.
I've been putting my i-Pod in the windshield bag of my Ultra for 3 months, so far no problems, but I really like the setup gilbos440rt has designed. Saving up to get one. Can't reach mine in the bag!

+1 gilbos440rt make an excellent mount for the Ipod. Just got one from him about a 2 weeks ago. Puts the Ipod in an excellent positions and doesn't cluter up the handlebars.
I have a little cheap $5.00 case over the pod it provides a great cushion if your worried about it. I dropped mine lots of times never been damaged. I think they are sold at any bestbuy/circuit city electronic store
