I bought my street glide in Sept 05, a short time after that I was sitting in stop and go traffic, and it would start to run a little rough then it would stall out. I told my dealer about it, they made some adjustments, but i have not been in that situation again to see if it will repeat the same problem. Other issue is the CD player which the dealer is willing to swap it out. To this point I have not done any mods on engine, air filter or exhaust.
The SERT will allow you (with a laptop and dyno) to tune your bike through all ranges of rpm's so that your air/fuel (AFR) is set correctly for all ranges. That way you won't be running lean or rich but will get the fuel to where you need it. You can also tune each cylinder seperately so that they are even (this is extremely important for true duals). You can also adjust your timing and you can raise your rpm cutoff.
With either download that you listed there is no adjustment at all. It's a bandaid fix to add fuel to your bike so it won't burn up. The problem is that it doesn't add enough fuel where you need it so you are still running lean.
With the SERT you can tune out all the popping, backfiring and burping. You will gain power and performance and your milage will not suffer. Please read below:
My 05 Dyna ran great, hot, cold, high, low, fast or slow. My 06 Eglide runs like a pig. Bone stock it stalled 3 times at lights with under 700 miles. Coughs and sputters at low rpm, more so when cold. I put on the SE touring mufflers just to check them. Figured I would put them on for good after the 1000 service and a fuel system upgrade of some sort. Bike runs noticably better with the pipes. It has never popped or backfired and still doesnt with the pipes on. Still runs crappy when cold and at low rpm but it accelerates better and just FEELS better. Dont know if it actually is running better but it seems to. It does feel like it runs hot, but not any hotter than with the stock mufflers or the 05 for the first couple thousand miles.
I'm gonna leave the SE touring mufflers on till the 1000 mile service. Then I'll put the originals back on. Take it in. Let them do the 1000 mile. Then I'll put the SE mufflers back on and probably do just a K&N air filter in stock cleaner and a PCIII. Cheaper than the SERT and after my weeks of research, just as good and I can tinker with it. At this point its about me not giving Harley any more money to make a new bike run like it should.
I bought my Ultra 7 days before heading to Sturgis. I put on a quick 800 miles and had the first service completed, before hitting the road.
I now have about 6,000 miles on this bike and have not had any problem. It got hot downtown Sturgis in the traffic, but I never had to shut down due to heat.
My only complaint, and I'm not sure I should call it that, is it takes a few minutes to warm up. It stutters a little that first couple minutes until its warm.
My 04 and 05 Sportsters would not run worth a **** until the stage 1 was complete.
My Buell XB12R is as perfect as the Ultra.
My experience is the injected models are much better the the carbs.
I hesitate to do any mods. They might mess up what I've got.
Your bike is running lean. Maybe not as lean as the rest of the posts you've read but it's still lean. That's why it takes so long to warm up. It really hurts (very painful) to say this, but without any mods you may benefit from the stage I download (ouch, damn that hurt). Without any mods (air cleaner or exhaust) it should just richen up the fuel a little. Don't get me wrong, the download would not help if you did the mods but in your case I'll stick my neck out and stick with what I said (ouch, ouch, ouch[:@]).
Of course the SERT or PCIII would do the trick much better and then you would already have it for when you do the mods later. All they have to do is make the adjustments on which ever one you install. There....now I feel much better.

I haven't had any issue with my 06. I did my research and made the change after I had 1K service done. I'm one of those poor HD owner Terry was talking about.
