Here's what I know...the intake gaskets are now new, the exhaust is tight at all joints and has new gaskets at the heads, this pop has been going on for a while now and is VERY loid when it happens, sounds like a gunshot. The tip of the exhaust is pretty black and sooty but no burn marks. I am going to try to figure a way out to retune it but don't know which direction to take.
I bet ifyou ride out in the early evening, when the pop happens, you shoot large flames out your tail pipe. Your are definatly out of tune, you probably need a new map on that sert or a tune up of some type. Everyonehere is giving great advise to you, unfortunatly it will probably boil down to the sert or some tuning issue in the end.My reasoning is from I had a very simular problem a few years back and all it took was to richen things up a bit.

Your 2001 is a Magnetti-Marelli (M&M) FI bike. Your tuning options are Power Commander orHD SERT for M&M. The other more expensive options include the Zippers T-max kit (converts you over to Zippers Delphi by replacing your ecm and throttle body), or the Daytona Twin-Tech (converts you over to OEM Delphi) Those last two are expensive ventures, but good proven units that come with closed loop tuning. Some folks may suggest TFI/DFO/Race Fuelers too. I never had much tuning success with those. On my 2001 I've had the Power Commander, TFI, the HD SERT for M&M, and now the Zippers Kit.
The SERT for M&M is what I would start with. If you need a good tuner, I know of a couple up here in LA.
