Got V&H True Dual headpipes installed on my '08 FLHTC. Stuck with the stock HD mufflers...for now. Gotta say, it sounds pretty sweet.
I noticed it runs just fine...no change done to ECM. My local dealer had warned me there would be some sputtering, mis-firing, etc without a new download. Bad info?
You're not going to get a good idea of just what the difference(s) will be until you both get a set of mufflers which is actually a complete set and until you address the tuning issues you just created. The left-side "muffler" isn't really a muffler and its flow characteristics have got to be completely different from the right-side, which is a conventional muffler. The left-side is more like a resonating chamber with a vent. I'd place money that it flows far better at idle than it does at 5000 rpm compared to the right-side unit. The (other) tuning issue is that the relationships between the two cylinders has changed compared to what the EFI controller thinks is there and is indeed still (trying to be?) tuning to, even if you were using an actual pair of mufflers.
Wow, not a good thing to do at all. Look at your mufflers, the left is different from the right, it it restricted mostly to force gases out the other pipe, now where is it going to go? I would think running it with true duals but stock mufflers is bad, very bad.

I totally agree on the mufflers, you are not doing your motor any good with a mismatched set, try to find at least a set of SE or CVO mufflers. My bike ran ok with the FullSac TD conversion, ran better after a dyno tune, will run even better once I can do some data logging and fine tune the map to the way I drive.
I do love the sound of TDs and your right leg is going to thank you this summer!
Just in case I wasn't clear-enough earlier, even if/when you get a matched pair of mufflers, you'll need to address the fueling requirement changes of the different type of exhaust system. See the comparative VE tables from the two types of systems using the last version of the SERT software and base maps in http://i33.tinypic.com/1zps6lu.png
