If you get a shorter windshield, you can 'focus' the turbulence lower on your body so that your helmet's in clear air. In this case, as far as your head goes, it will be like riding without a windshield. You'll get a lot of wind noise, but only suffer 'bobble head' to the extent your helmet creates it itself. Of course, your beard (if you got one) might blow up your nose or tickle your eyes (this is annoying), but that's another issue...
There are so many variables, it's impossible to guarantee what will happen with a shorter windshield versus a longer one. Seat height, upper body length, posture, the distance from you to the windshield etc. all play a part. But generally speaking, a taller windshield will move the zone of turbulent air higher.
Finally, a big factor is whether you want to look over the top edge of the windshield, or through it. Obviously this will be the deciding factor on whether to go 'tall' or 'short'. If you elect to look 'through', go tall enough on the shield the turbulence clears the top of your helmet. If you want to look over it, don't go so tall the turbulence will hit your head.
Case in point: I'm 6-feet tall. I like to look 'through' the windshield as I only use it in Winter when it's cold and I want to 'hide' behind it. I bought a memphis shades batwing, and their 9" windshield. I ride an '04 RK Custom with a Brawler seat. With the fairing adjusted all the way forward (upright, i.e., the brackets angle forward and back), I still get just a touch of head-shake with my helmet. I have to scrunch down to duck it (gets uncomfortable after a few miles). So I just ordered the 12" windshield, hoping it will allow me to sit up. I tried angling the windshield back, by adjusting the brackets, but it was worse that way.
