probably not scissored but your splines on your sprocket shaft have twisted ,this happened to me twice once when stock, then I had the crank fixed trued pluged and welded and the sprocket shaft twisted again this was fixed under warranty from crank shop, both times the sprocket side run out was around .016 and the pinion side was .001,I have about 12000 miles since the second fix which came back and was .0005 sprocket side ,I checked it this winter when I installed my 49 tooth sprocket and run out is now .006 so it is starting to twist again, I give up, just going to ride it .
That is what my Indy dealer suggested he told me to do some research to get a better understanding of what the upgrade will do. Its a little more money but I think its worth it if the crank is out.

This is the first I have heard of this ailment. It's always something. What is the cure for this? Does somebody make an output shaft that is made of tougher material? I would hate to think I spent all that $$$ on crank truing, welding, and balancing only to have my output shaft twist!!!

no I am afraid no cure,I was told by the guy who did my crank who I might add is probably best in the business to run the se compensator which I do now and it does seem to be helping as it is still in spec after 12000 miles plus I take it real easy.
Just got to ride yesterday since revolution fixed my crank it was out .016 too.My bike isnt even tuned yet and is smoother now than when i bought it.I also did the timkin bearings. And as for the scrape marks by the clutch,i havent pulled one apart yet that didnt have that same mark.
I was working at a smaller HD Dealer in early 2008 and the 2007's had been out for over a year. We had 2 Dressers in by then that had run outs of .060". It took HD 6 weeks to replace the motors. We didn't know what the problem was, but we knew there WAS a problem. I wonder how many total have failed?
What does that crank welding / Timken install cost?
