Under hard braking, you might get some ABS chatter, but IMO, it shouldn't do it all the time.

most warped discs you can see by lifting the rear of the bike until the wheel is clear, then spinning it, you can see from the rear or use a stationary pencil or gauge to show the run out

No, it's not normal.
My '09 Street Glide does not do that.
Is it possible that you are in fact using enough pressure on the rear brake to lock up the rear wheel (even for an instant)?
If so, then it would be possible to get that shudder/chatter/pulsing that you are describing.
Also, not sure how experienced you are at riding. But it's very easy to lock up the rear wheel on a bike. In hard braking, all the weight gets transferred to the front.
Remember, ABS will prevent the rear wheel from locking up. It does this by rapidly pulsing the brake pressure.
If you you already know this isn't what is causing your issue, then forgive me for bringing it up.
There have been more than a few posts of others experiencing really sensitive ABS function on these bikes.
If you come up to a stop sign/light on the fast side, and brake hard with a washboard type road surface, its very possible to experience what you describe.

It feels like the pads and rotor are metal to metal but the pads aren't worn out. There's no squealing or any other noise. I've changed my rear pads 2 times (stock Harley) and it's no different. I think it's a vibration set up between the pads and caliper. It's never caused any problem other than the "chatter". I just quit worrying about it.
