Here's my setup so far: 2012 SG w/ 4" Rineharts, V&H Power Dual headers, and Power Commander V. I'm waffling between a dyno run with a custom map or the Power Commander Autotune. Is there anyone out there that has the same or similar setup with the Autotune? I've run this same setup with the dyno/custom map on my past two Street Glides, so I know what to expect from that camp. Thanks for the input!
I'm running the Power Duals and Bub 7 Stealths on my 09 FLHRC. I got the AutoTune from Fuel moto and they gave me a map as well for my setup. After a couple of weeks I got the trim values were down to + or -4. Pretty darn close to the perfect tune for my kind of riding. The dyno tune is designed for max acceleration and almost full throttle running. Unless that's the kind of riding you do then the dyno is a waste of time. Dynojet has a huge library of maps for almost every kind of setup and FuelMoto will give you maps as well if you buy from them (great tech support as well) With the AT and the maps available, you can get yourself an almost perfect map for your style of riding.
Lots of different opinions on this topic and I'm sure you'll get a good response.

I have Bub TDs and have been running the AT for 2 years on my X. My bike is running pretty good. I too got my base map from FM and let it tune from there.
I also added the Woods tw6-6 and got an updated base map from FM and let the AT work from there.
Do you already have the Power Commander? If not, look at the power vision and talk to FM to see what is giving better results.
I think it is a crap shoot, but if you have a good dyno tuner in your area I would go with the dyno, but only if you know the tech is good. There are a lot of bad ones out there who will gladly take your money. Once you have a good base map you can make your own changes to it for better response or fuel mileage, a map for every occasion, whatever you want, you don’t need an autotune for that. But you have to get a good base map to work from. I personally think the autotune sucks, all the maps I got from everyone’s favorite power commander vender were horrible so I got the autotune which only made it worse, a complete waste of money. I know both ways work, but either way is a shot in the dark. If there is any way you can get your bike to a good dyno tuner it will save you a lot of headaches and money. I emphasize here, a GOOD dyno tuner, not just any dyno tuner.

Added: One more thing, a dyno does not have to be a tune for max acceleration and speed, it can be tuned to anything you want. I told my dyno tech I wanted a middle of the road map, then I made my own maps from there, now I can leave most people in my dust or get 50 mpg or anything in between with no problems with any of the maps.
I am using the pcv and auto tuner. I have the fm 107 build up. the original download had some dead spots but full throttle was like a monkey pouring gas into the engine-boy it went. With the auto tune the dead spots are gone and runs great....I have no dyno around so I didn't have a choice.I am very happy with the tuner.
On my 2011 Ultra I am running 2.5 Rush Big Louies PC V and Autotune with Catless stock pipes Screaming Eagle Breather K & N filter I had it setup at Collier Harley in Roanoke Rapid NC. The tech was Brook he runs their Nitro Drag bike and he has the Autotune on all his family's bikes. He installed at the same time a map he developed to make the Autotune transition quicker. It has been the best of both worlds it ran great right out of the gate and I have rode it from sea level to the mountains I have used good gas with no alcohol and this Dumb *** crap some people call gas; It has not matter it runs strong even with 2 up riding. I will at some point put it back on a Dyno to see what is going on for my own satifaction but the beauty of is I do not have to.

I set up the auto tune with a richer base map for heavy traffic. I put on the switch to switch between base map and auto tune. After I got the richer/ cooler trims I saved it and then programmed it for a leaner AFR for milage. It works great and is about 5 MPG difference. I'm in DSM Iowa and I don't know of a GOOD dyno tuner anywhere close.
A general question to the HD community out there, does the Autotune only tune my bike once, or will it make adjustments from time to time? Because if it only tunes once why wouldn't I just download a dozen maps and experiment on my own? Maybe I'm a bit of a dreamer, but a device that tweaks my bike for me sounds like something worth having!
