Unless you're in to doing free research for the MOCO, you can install the SE comp as is but may have to replace it sooner than you expect.
Just a couple months ago, I did some work on my '07 Fat Boy (103 kit, Andrews 54H cams and 30-tooth transmission sprocket). Like you, I started noticing the clunking. Some of it sounded like it was just the transmission when I would accelerate or decelerate. However, there was a new, very distinct, loud clunk occasionally coming from exactly where the stock comp is-no mistaking it.
I purchased the SE comp (the newer version with the "A" at the end of the part no.). I then began reading up on all the problems with the SE comp. So, I figured I should get as much mileage as possible out of the stock before putting the SE comp in, which is still sitting in a box in my basement.
Some people around here say they have tens of thousands of miles on the SE comp, and I have no reason to doubt them. Seems, though, that most get less that 20k before having to replace it again.
Too much monkey business and over-thinking for me. I'll just wait until the stock is truly bad before changing it out.
