I have a '06 SG with SE slip-ons and air cleaner (stage 1). I'm having trouble with one of my mufflers. If I put the stock mufflers back on the bike will it cause a problem with my tune since I will be keeping the SE stage 1 air cleaner .
I know you can install aftermarket mufflers, keeping the stock air cleaner without a re-tune but this would amount to the reverse situation.
My guess is a retune. Anything stage 1 needs a retune. I've heard this from the dealership and my cousins who have been riding and working on HDs for the last 20 years.
Not sure if you know but the new SE programer is a dealer only install. You pay for it and 30 minutes labor to download a new map and flash the bikes computer. It's a way to make more money for them, but a nesassary Evil now.
For me it was worth the tune since my bike was used and had a do it yourself tune.
I hope this helps.

I already have a SE race tuner and my bike is tuned for Stage 1. I'm wondering if my current tune will work with stock mufflers and SE air. I would like to avoid another dyno tune.

Yes it will work without a re-tune, the stock mufflers will have a little more back pressure but it won't hurt anything. As for Brusier1028's comment about the Dealer has to do a re-tune with the SE Tuner's, that is not so, I have the SE software and cables to re-flash/tune and have done so many times, that's why HD sales the software and cables!
I agree with Mike that it may run rich.
@ Mike, agree with you on the dealer said so. I trust my cousins more since they have experience riding and building.

I thought you can only do that with the race tuner not the regular tuner

Both tuners use the same software and cables, you can't use some of the options in the software with the SE Street Tuner because the Tuner module will not allow it to be done.
