I have 50000 miles on my MM injected Ultra without a problem. I upgraded to S&S 510G cams and a fueling oil pump with the PCIII and ran fantastic. Just did the 97" BB kit with woods 5G cams (575 lift) and had heads shaved and ported with 1.94 intake and 1.62 exhaust valves with beehive valve springs and still running the MM injection with the Cobra FI2000R Auto Tune with CVT and bike still runs flawlessly. Pulls like a freight train with the wife and I plus our gear. Rode from Southern Illinois to Colorado and up thru Wyoming thru South Dakota and back thru Minnesota, Iowa, then back home, 3500 miles in ten days without a problem. I say go for it, it'll make you a great ride.
My previous bike was an 01 Ultra Classic with MM. I followed the idle setting procedure outlined in the forum and never had a single problem. The bike was Stage II 95" SE Cams, PCIIIr, and after I bought it I changed out Bub's for CVO mufflers to make it a bit quieter. Changed the PCIII map and the bike continued to run just fine.
As with all bikes the air filter needs to be clean as well as the throttle body, linkage, etc. If something is worn out or out of adjustment and or the person servicing the bike doesn't know how to properly adjust the idle, etc. then it won't run correctly.
Remember not just Harley's have MM systems.
