Since when? The FuelMoto map for my stage 1 (FM a/c, PCV, "newer" CFRs w/stock header) seems to work just fine. Only issue out of the box was a little decel pop on 0% throttle, which they fixed by adding a little fuel. Haven't had it on a dyno, but the bike easily runs stronger and smoother than stock.
To the OP, you really should try to hear them in person beforehand. I went with CFRs because they sound unique compared to every other pipe I've come across. Definitely not the traditional Harley sound.
Hopefully, I'll get that chance one of these days soon. It is riding season here in Central Arizona and the road and dealers are crowded with bikes on the weekends!
But I've had the Ultra going on six months, and gettin' itchy.
This 2012 has me pretty impressed, power-wise, right out of the box. Sound isn't bad, either...just a little quiet. It did tend to ping last summer, but mostly at higher elevations. That surprised me, because it didn't happen very much riding around the Valley of the Sun in the heat of summer, unless stopped for a bit at a light. Fixed most of that with the Nightrider Xied.
I wonder what effect a CFR or Stout would have if I don't upgrade the air cleaner for a few more months? I own two bikes, so I have to take it easy with upgrades to spare the wallet.
I've ran Rineharts, Bub 7's, Super Trapps, Rush and CFR's. Of all of them, the CFR's have been by far my favorite. I can tell you that I never noticed a single bit of performance difference from running any of them. If I lost a couple ticks on a dyno I'm not going to worry about it because I'll never feel it. And there is NO better customer service than what you get from Cary. The tune on my bike was no problem at all and it runs great with great mileage.

In an absolutely related incident, I happened to stop by a dealer which shall remain nameless. Thought I would give them a try, although I did not buy the bike there. They don't know me from Adam. Asked the parts counter dude what he would recommend as far as a slip on that worked nicely with no air cleaner mod or stage I download. He told me it, "wouldn't work...back pressure...burned valves...more air flow...uh...we could get you done, slip-ons, air cleaner and stage I, for under a grand." Done, is right. Without lube, too. Minor purchase and out the door.
Local independent wrench made me an offer on the Super Trapp Stouts, and I might take him up on it. Waiting to hear back from Fuel Moto, which gets a good report card hereabouts (this forum).
Ah, well. Mr. P.T. Barnum called it regarding "sucker". I can't improve on what he said.

Fast forward to 3/2014. Spotted an add on local Craigslist where a guy was selling Rinehart 4 inchers, a Fuel Moto header, and a Screaming Eagle Ventilator. Price was right, and everything was new; he'd given up riding because his wife couldn't come along anymore.
Contacted him and mentioned that I was going to get a Power Vision, and whadaya know, he had one...programmed for the above combo by Fuel Moto. Local indy shop Average Joe's installed everything for me for a very reasonable price, so I'm riding Rineharts and the catless FM header.
The tune was just a tad too lean, so I modified the AFR table ever so slightly, and bingo - dialed in.
Average Joe's was kind enough to run a before and after dyno. The gain was 12 hp and about 13 ft/lbs torque. Very satisfied.
I imagine a good dyno would wring out some more, but I'm saving that for when I do cams.
Figured I'd close the loop. The Rineharts sound sweet combined with the header.
