I've seen dealers sell a new bike then wheel it into the service department (before the buyer even rides it) to install SE mufflers and and anything else that they can sell. So I think they're blowing smoke.

I just bought a 2013 FLHX last week and had everything done before I picked it up including a Vance & Hines exhaust system, Stage 1 air breather etc. so far it's all working great.
Most dealers will do what you want. But, in the People's Republic of CA, they (dealerships) legally can not change emissions related parts prior to delivery of a new vehicle. So, they will work out the paper work to reflect that you "took delivery" prior to changing pipes, ac, tuner, etc... Waiting until the 1k service helps them with that. No reason to wait other than that.
My dealer told the same thing as an advise but added that many people do it before picking up the bike. I decided to break the bike in for about 800 miles and then swapped a bunch of stuff. I am sure you will be fine either way.
