I replaced my shifter linkage with an aftermarket one. The new one is a bit longer than stock. Now it does not feel like its shifting as well, and I have no click feeling when gears change (and sometimes they don't). 1st gear is also harder to engage. Nothing is binding. Does the front shifter arm being lower and a bit more forward cause this? I'm about to swap it back to stock.
Easy-peezy....move your shift lever up one or two splines on the shift shaft.
Most linkages are adjustable at the ends also. They can either be lengthened or shortened to suit your preference. Heim joints on the ends are the way to go.
Is the new linkage not adjustable? If your front lever is far forward, it will make changing gears harder, ideally you want both levers straight up,and down.
It is adjustable and does have heim joints, but the entire piece is longer and the arm connecting it to the tranny shift arm is physically longer so the front arm is angled further forward a bit.
No pics makes it a bit of a challenge, but if it is a simple rod (like the stock unit) you can shorten it and re-thread for the Heim.
If it's one of those fancy machined units you may have the wrong piece for your model of bike. If that's the case, contact the manufacturer to be sure of the correct fitment.

That does look a bit too long. The front inner shift arm should be straight up and down. It must be for a different model, perhaps a Heritage Classic. I believe those are a bit further forward so they need to be longer.

I notice that to remove the stock linkage, the front connection is pretty straight forward, but I checked the Parts book, and to disconnect the rear, it looks like the connector on the shifter rod has a threaded stud built into it that screws into the rear shift arm?
is that true?
Any ideas on a easy way to get that rear bolt out? Maybe have to take out the voltage regulator to get to it?

Simple once you see/do it. Take a wrench and turn it, its threaded into the rear arm.
